For botanical research, genome-wide SNP chips are mainly used in Genome-wide association study, genetic map construction, population evolution analysis and so on. Although the technology of discovering molecular markers based on Next Generation Sequencing (NGS) is very mature, it is still time-consuming, expensive and challenging to conduct high-throughput data analysis, especially for plants with high heterozygous genome characteristics. The advantages of DNA microarray mainly manifested in the following aspects: (1) DNA microarray for polyploid genotyping is far better than NGS; (2) The mutation sites of DNA microarray are fixed. In the following GWAS research in breeding and transformation applications, DNA microarray is easier to standardize; (3) Compared with NGS, DNA microarray results are stable, fast and easy to analyze. The results can be used for quantitative trait loci (QTL) analysis to identify how the gene expression leads to phenotypic differences.
